It is likely that Wolverine and Cyclops still have their rivalry, as Cyclops awkwardly responds with a "Uh huh." when Wolverine tells him that it's good to see him upon waking up and seeing the revised timeline. Although this may have just been because Wolverine was acting odd due to waking up with his memories and not knowing about the timeline he was currently in. After brainwashing him, Stryker has Scott wait for the X-Men. He finds Magneto, Mystique and Jean and, from a crossing hallway, Cyclops, under mind control, prepares to shoot at Magneto and Mystique. Jean uses her telekinesis to shove them out of the way in the last second and yells to them to go – she'll take care of him. Magneto agrees and tells Mystique that this is one lovers' quarrel they cannot get involved in. Jean uses a telekinetic blast to throw Scott away to a lower level and redirect one of his optic blasts. Worried that he's hurt, she runs after him and calls his name. Expert Engineer: Scott taught auto and shop classes at the school, he had knowledge of how to build and maintain cars, motorcycles and even the X-Jet. Much later, on the mansion's front lawn, Storm and Kitty stand in front of the two graves of Scott Summers and Jean Grey, lying next to Xavier's grave – three great losses that the X-Men are left to mourn.

Cyclops prepares to blast the doors, but Jean says that the professor is connected to Cerebro – opening the doors can kill him and everyone his mind is connected to. Storm tells Kurt that she needs him to take her inside. Scott asks who is Kurt and starts introducing himself, but Ororo interrupts, saying he's a teleporter. Kurt tells Ororo again that if he can't see where he's going it could be dangerous, and she says she has faith in him. Jean warns them to not believe anything they see in there. Nightcrawler hugs Storm and starts praying, and then they disappear in a purple cloud of smoke, and reappear inside Cerebro. X-Uniform: Like his fellow X-Men Scott wears his protective X-Uniform while going out on missions. It is designed to protect him in battle and he has worn many variants of costumes across different decades and timelines. Visor: During missions, Cyclops wears a protective visor, allowing him to focus his ability and also control the intensity and size of the blasts through a switch on the side, near the temple. A deeply saddened and angry Scott joins Professor X., Storm, Iceman, Rogue, Nightcrawler and Wolverine as they break into the White House to talk with the President and prevent a mutant/human war.

The power of Cyclops' optic blasts is well-known. Cyclops shows his humor with Wolverine by being more sarcastic such as making fun of his dislike for the X-Men uniforms, he is one of the few people to actually banter with Logan and his insults. Despite Logan and Scott having a lot of angry tension between them, their was mutual respect. In the original timeline, after Jean Grey died, Cyclops mourned her death, hearing her voices in his head. Professor X was concerned if he was to ever be the same man he was, as now he put off his duties to train students and left that to Storm and Wolverine. Professor X had always planned for Scott to take his place as headmaster of the school, but this duty fell to Storm due to Scott's death in the original timeline. When Alex died at the hands of Apocalypse in the revised timeline, it had a huge effect on Scott. Scott believed his brother was a hero and had really done something with his life. This caused Scott to drop his angry attitude and want to be a hero, to honor his brother. After Mystique informed Scott, that Alex was one of the original X-Men, Scott knew it was his duty to follow suit, and join the new team. She reaches her hand to take his glasses off, but he stops her, asking what she's doing. She asks him to trust her, saying she can control it now. She takes off his glasses, but he closes his eyes, still too frightened of hurting her. She tells him to open them, and he slowly and carefully opens his eyes. At first, his eyes glow red, but no optic blasts are shot. Then, slowly, the red glow fades and his eyes appear in their natural color. Overwhelmed by all this, Scott grabs her and kisses her. They share a long dramatic kiss, but then she opens her eyes and something strange happens to him. In Xavier's School, the professor senses Cyclops' distress. Telepathically, Scott's name is heard all over the school. Clearly, something is horribly wrong. Wolverine and Storm run through the halls hysterically to Xavier's office, not knowing what the hell happened. They burst open his door and ask if he's okay, and he tells them to get to Alkali Lake. Wolverine and Storm return to the location soon after and Logan can only find Scott's glasses.

He is later spotted by Wolverine, teaching an automotive class, while holding hands with Jean. After Jean ran some tests on Wolverine, she explains to Professor X, Cyclops and Storm her findings about Wolverine – a supposedly indestructible metal called adamantium is fused to his entire skeleton. Ororo asks how could he have survived a procedure like that, and Jean explains that his mutation is a healing factor, which also makes his age impossible to determine – he could very well be older than the professor. Storm asks who did this to him, and she says that he doesn't know, nor does he remember anything that happened before it. Xavier muses that it must have been experimentation on mutants. Cyclops asks him what he thinks Magneto wants with him, and Xavier says that he's not entirely sure that it's him Magneto wants. Outside Cerebro, Logan asks Jean if she ever used Cerebro, and she answers she has not, because it takes a certain degree of control, and for someone like her it is dangerous, as noted by Scott. Inside, Xavier manages to locate Rogue at the train station after a short search. Logan starts leaving to find her but Xavier stops him, saying that if he will leave the mansion Magneto will capture him. Instead, he sends Cyclops and Storm to find her. In the garage, Scott and Ororo prepare to leave, when Scott notices that his motorcycle is missing. Cyclops' body is naturally immune to the beams' force.[110] His mind projects a psionic field that envelops his body rendering it immune to his optic beam, allowing him to shut it off by simply closing his eyes. Scott is also immune to the power of his brother Alex (Havok) who has the ability to emit waves of energy that heat the air into plasma. Likewise Havok has demonstrated immunity to Cyclops' optic beam.
